A research question names a population, measurable variables and a possible relationship. A hypothesis predicts an observation that could be contradicted by data. Keep scope small enough for available data and time, and identify what cannot be inferred. The dataset should be chosen for the question, not only because it is convenient.
Worked example
Ask whether simulated gene-circuit recovery time changes with degradation rate. Define recovery time before simulation and predict its direction; one counterexample can challenge the hypothesis.
